It does:

  Package: vim-runtime
  Replaces: vim-common (<< 6.4-004+2), ...

are you sure you're upgrading against the latest versions? Which
frontend are you using to upgrade (apt/dselect/aptitude/...)?

I don't understend how you can have the reported behaviour ...
