I think there is a misunderstanding here: binaries per se are not a
violation of the Policy (which would indeed warrant a "serious"
severity). They are only a violation when the source is not provided.

See eg the following lintian tags with severity of just "pedantic":
  * source-contains-prebuilt-windows-binary
  * source-contains-prebuilt-java-object

In this particular case, the files in windows/ and java/ are just
pre-built binaries provided by upstream as a convenience to the user.
They are built from the very same source (see eg: Makefile.win).

Of course, it would better to repack and not include these at all, but
this is a minor issue.
