Might be the same problem: updmap.cfg should be a normal file in /var/lib/texmf/web2c, is it a symlink on your system? The same advice holds as for fmtutil.cnf: Please change things in the files in /etc/texmf/updmap.d/, add things by adding files *.cfg in that directory.
