Does the buggy doxygen really behave in such an erratical way?

restricted \write18 enabled. entering extended mode (./refman.tex...makes me 99% sure, that doxygen is used to generate the pdf file. I'm unsure if doxygen can call TeX in different ways (scrollmode or "stop upon error") but at first I would guess it is the usual doxygen error / incompatibility and look further if the fix does not solve your specific problem.
