We are currently running our program with gdb inside a screen. Every night
we restart it by running kill -9 on both the screen and gdb pids. This
results in a kernel crash.

Then your kernel is buggy, not gdb.
Based on the information in your report it's plausible that you're using an
official Debian kernel for sarge, in which case feel free to reopen this bug
and reassign it to the kernel; but it's unlikely that it will be fixed in
sarge, with etch just around the corner.
