This matches the comments on debian-user. jigdo-lite as program seems to be ok. But the package mirrors, or the template file, or the jigdo file of debian-6.0.7-amd64-DVD-1.jigdo have a problem. The fact that different mirrors yield different counts of missing files lets me suspect that it is about a property of the mirrors or the packages they offer.
