I've had the same thing happen and in my case it's caused by the VIA chipset on my motherboard. Some kernels will print "probable hardware bug: clock timer configuration lost - probably a VIA686a." which you can check for in the dmesg output. I notice that kernel 2.4.19 doesn't print this anymore and also doesn't exhibit the problem, so I'm happy using that. -- Bart.
