I noticed that on fresh reinstalled (PXE method) Jessie Workstations there is a duplicate line in the /etc/apt/source.list file. In fact there are two "dev http://http.debian.net/debian/ jessie main non-free contrib" lines, and this causes problems when installing new packages and updating.
