The change was made in user-setup 1.5 [1]. Etch has a later version, so the change definitely seems to have made it in. I'm running into this, too. I created /usr/share/gconf/defaults/11_libgksu2-0 and placed /apps/gksu/sudo-mode true into there. After restarting the whole box for good measure, I found that the behavior continued.
