I never figured this out, either. So a couple of years ago, I ended up writing a tool that parses java code and spits out dependencies in a form suitable for makefiles. Think of the -MM flag of gcc. If you are interested: http://www.cs.mcgill.ca/~stever/software/JavaDeps -S
