Hi,
As stated in the subject my Stretch system prints the following when
upgrading the kernel:
> Setting up linux-image-4.6.0-1-amd64 (4.6.4-1) ...
> /etc/kernel/postinst.d/initramfs-tools:
> update-initramfs: Generating /boot/initrd.img-4.6.0-1-amd64
> cp: cannot stat '/etc/modprobe.d/*': No such file or directory

I believe this is because the default minimal Stretch install does not
place anything in /etc/modprobe.d/ (mine is empty)
update-initramfs should be patched to anticipate this occurring.

This is already fixed and just pending upload, see bug #829280
