can't reproduce your failure on x86_64:
mount -t tmpfs tmpfs /mnt/ -o size=40m
TMPDIR=/mnt/ mkinitramfs -o /tmp/foo -k
Working files in /mnt//mkinitramfs_zYv2aT and overlay in
/mnt//mkinitramfs-OL_viphZ7
find /mnt//mkinitramfs_zYv2aT/bin | wc
40 40 1416
so I have to test that on x86_32 if it isn't a linux-2.6 tmpfs bug there.
