For the record, I store a Makefile and a shell script in my personal Subversion repository. The Makefile cleans the build dir entirely, then the shell script runs lh_config several times. Finally, a tarball is unpacked, which contains the config/chroot_local_includes directory and some others. This approach has worked pretty well for me; it hasn't broken over several iterations of live-helper.
