Is there a better utility I should be using to check (and
hopefully mark) bad spots on my flash drive?

if you bought a tier-1 brand, it could be that your vendor is offering a real-low-level checking tool. the tools that do 'low-level checks' within debian, are not really usefull on flash as they are not circumventing the controller and thus not checking the raw memory.
