I've found another solution: it's not-so-clean, but it's the best way to do it IMHO. Conf.pm contains no only configuration variables, but also methods to get them. This is kinda unusual for a "configuration file". What I'm doing now is patching Conf.pm so that it sources its variables from /etc/emboss-explorer.conf, keeping this one a simple "variable container", with no additional things.
