Unfortunately I can not give feedback because I'm not using BioJava.

BioJava is still maintained on the "collection of bits for Taverna" site of 
mine,
pkg-escience, but also referenced via svn from Debian-Med. Now that it seems 
mature
enough, the package should probably better move to Debian-Med.

I think the most important thing is a package available from Debian
mirror - so an upload would be welcome.  It is of less importance in
what repository the packaging is organised: If some Java people are
working there where it is hosted now it might stay there if the
VCS fields in debian/control are properly set (BTW, you did not
gave an easy to follow link - I could add it to the tasks file
to get it published on the tasks page).
