Hi,
the issue is commons-cli-2 never released an "official" release. Version
is stable, but project dropped on snapshot release.
The version 1 is not compatible (new features were added to version 2).
I can get the commons-cli2 sources, and get it compiled with biomaj, but
I don't know if it should be packaged as a Debian package as it was kept
as a snapshot release and there is no more support.
What do you think?

I modified the package to create 2 packages, 1 for biomaj and 1 for
biomaj-watcher (the web interface)
I had a look at your package and I think you did a fine job. The only
issue I found is a binary without source
usr/share/biomaj/lib/commons-cli-2.0-SNAPSHOT.jar
This is in so far problematic that binaries without source are not accepted
by ftpmaster. I have no idea about the versions of this library but have
seen that Debian has
libcommons-cli-java: /usr/share/java/commons-cli-1.2.jar
If this does not work with BioMaj we should probably try means to get it
packaged because it would be a real shame if BioMaj would not be in main
Debian just because of this.
Kind regards and thanks for your work on this
Andreas.
