Open Source bioinformatics can do all that. But we are not there, yet. I'd love to be there, though, which is what I am aiming at for 2012: complete medically relevant workflows that can be run by a non-bioinformatics IT student at the medical professional's side. This means a wiki page with screenshots to follow and/or Taverna+Galaxy implementing such protocols. This is also why I am so much after Jalview getting in - it blocks Taverna :) EHEC could/should indeed be a start. It was the start for my thinking about it :) More interesting than EHEC (the last patient was release a day or two ago) is the bug coming next. For such emergencies there should be an infrastructure readily available for everyone to compare the local wet-lab expertise with what is special in our creepy animal. I cannot prove it, but it seems plausible to me that there is no automatism for a cure. And Open Source technologies widely available to inspect the previously unseen, i.e. a direct interface to Crowd Intelligence, may be something we just want since there is no time to waste.
