Dear all, sorry for having postponed the question for so long...
Last year, I uploaded by mistake BWA version 0.6.0 to Unstable instead of Exprimental. The 0.6 line is backward incompatible for the genome indexes, and needs twice more memory as the 0.5 line. I wonder about the following options. - Do nothing. - Update the package to add a NEWS screen that will warn the users upgrading from Squeeze that if they do not cancel the update of BWA, they will need to recompute their indexes, and they may run out of memory for alignments that were posssible before. - Ship 0.5.9 in Wheezy, under the version number 0.6.1-really-0.5.9.
