Well, the debian/man dir is irrelevant the debian/<pkgname>.manpages file is read by dh_installman and this is the reason why the manpages are moved around in your snp-sites example. Just point the dh_installman helper script point to the right places - that's perfectly orthogonal to the programming language a package is written in.
