That's not a problem. Release tarballs (including snapshots) should just not contain the debian/ directory. Older source formats produce a lot of noise when a debian/ directory is present in the orig.tar.gz. Even if "3.0 (quilt)" ignores the debian/ directory, it is a bit misleading to users of source packages are not interested in details. In fact, if upstream wants to take an active hand in preparing policy- compliant and release-ready packages, it may be best to use upstream resources to manage the package.
