OK, so I created a small shell script what creates/updates a file in debian/patches. However, now I have another problem: when I run debuild debuild clean I get an error since "debuild clean" does not apply the patches, and "clean" calls (indirectly) autoreconf -- and the unpatched Makefile.am resp. configure.ac (which is processed there) don't work with the standard autoconf.
