Not tested, but I think the root problem is in ncl/Makefile.am:
pkglib_LTLIBRARIES = libncl.la
should be replaced by
lib_LTLIBRARIES = libncl.la
so that the build system know libraries will be installed in the
standard location (i.e. ${libdir}) and not in ${libdir}/$PACKAGE
