The problem is caused by the following in src/Makefile.in:

CLIBS = $(ACLIBS:-l%=%)
LDFLAGS = @LDFLAGS@ @OGG_LIBS@ @VORBIS_LIBS@
which gives after configure:
ACLIBS =
CLIBS = $(ACLIBS:-l%=%)
LDFLAGS = -logg -lvorbisenc -lvorbisfile -lvorbis -lm -logg
OCamlMakefile then uses the CLIBS variable to find out how to link the
stubs library, LDFLAGS isn't used, and you lose.
