Once upgraded, you'll get the incompatibility message when using unison. You can then still use a former version of unison to synchronize. Warning during upgrade won't prevent installing the package. So you will end exactly in the same situation, except you will have an additional warning -- which you probably won't read (I confess that I don't read always the output of "apt-get upgrade").
