The direct map support is severely broken, and this is in fact
documented (from README.direct):

NOTE: Due to current design limitations, direct maps will take over an
  entire directory hierarchy.  What this means is, if your direct map key
  is /usr/share/bilbo, then /usr will become an automount mount point,
  mounting over the existing /usr.

We have an old autofs configuration with direct-map mounting of
/usr/local from NFS. This works fine on Solaris hosts, and was ignored
by the linux machines until now (we use fstab mounting of /usr/local
on linux). But now with 4.1.3-4 in testing everything breaks... Linux
autofs mounts /usr, making the machines unusable.

As this change breaks existing setups should a big debconf-warning
during upgrade show up!

A better solution is to disable direct-maps by default, and
only enable it if a variable is set, as long as it is broken.
