Были предположения, что это из-за:
- Большого количества репозиториев (в вашем случае, скорее всего). - Большого количества установленных пакетов (когда висит на перестройке кэша пакетов). Возможно сначала повыкидывать репозитории по одному (обычно помогало отключение некоторых) и смотреть, на чём ломается. Также, возможно сменить зеркало, к примеру, на яндексовское.
