The local .jar is from the Jmol site. I simply unpacked it according to instructions and have it in ~/bin. My access to web pages using it relies on the applet being set up on those sites, AFAIK. I am aware of the efforts to package it, but had not looked far into that as it simply didn't show up in the package repositories.
