do you remember what we did for jedit+bsh? jedit needs a modified version of bsh so we packaged bsh sources (bsh-src) and jedit applies its patch against bsh at build time. Unfortunately, I'm playing with a similar case: sweethome3d upstream had to modify sunflow sources (dead upstream). Here [1] you can find sunflow patch. I'm ready to upload sunflow which generates sunflow-src binary and sweethome3d which applies that patch but I'd need your ok.
