Aigars, probably the thing to do is file bug reports against perl, quake-lib-stub, apel, gnuchessbook, setserial, libungif3g-dev. ALso, the apt-cdrom manpage says that cdroms cannot be added by hand to the apt system, but rather apt-cdrom must be used. It also says that each CD in a multi-cd set must be inserted and scanned seperately. Whether or not you had any control over this process, I just don't know.
If you want dpkg to handle Replaces: as Provides: I think you should file a wishlist bug against dpkg.
