So you could help me there ;-)... The game is to (temporarily) remove the dependency on jmol; in the meantime, I'll try to work on the remaining dependencies (there are only two left now - from an initial 20 or so !). I have prepared a version of the package you can download and build: dget -x http://people.debian.org/~fourmond/jalview_2.4.dfsg-1.dsc (you'll need to install quite a few build-deps, but dpkg-buildpackage will warn you anyway about that). What you can do is to remove jmol from the lib/ directory, the debian/rules file, to try to build and hack the source code until you get it to build and work ;-)... Then we'll have a patch to integrate, and we'll convince upstream that a mutilated version of jalview is still much better than no jalview at all ;-) ! Cheers and good luck !
