Same here, however I'm just seeing this on the login screen (wheezy,
lightdm and gdm). Bluetooth keyboard is QWERTY, until I hit a key on the
USB keyboard (even shift), then bluetooth switches to QWERTZ, which is
default on my computer.

After that, it stays QWERTZ even if I un-plug the BT dongle and turn off
the bluetooth keyboard. Only a session logout or X server restart
returns it into QWERTY state. (Just hot-plugging does not switch it from
QWERTY to QWERTZ layout either.)

If I manage to log in to xfce4 with QWERTY layout, the X session
switches the bluetooth keyboard to QWERTZ too.
