Maybe the sources.list man page should tell the user that if he dares
commenting some current lines, his hours of modem time or cdrom
inserting, pulling in things for /var/lib/apt/lists/, will go up in
smoke, and apparently for no good reason. I took them out of
sources.list for a quick trial of something, why did you have to blow
them away... can't other programs see if a line is in sources.list
etc. instead of using the state of the directory?
Anyways, a workaround should be mentioned, other than simply telling
them to get a caching proxy like wwwoffle. [what about the CD's then still.]

This option defaults to on, use --no-list-cleanup to turn it
off. When on apt-get will automatically manage the contents of
/var/lib/apt/lists to ensure that obsolete files are erased.
The only reason to turn it off is if you frequently change your
source list. Configuration Item: APT::Get::List-Cleanup.
