It seems that the format of the Contents files output by apt-ftparchive is not the same as the one used in the archive. I assume this means that apt-ftparchive is not used to generate these files, and that it would be safe to change the output format to match the one in the archive, but I wanted to check to make sure this wouldn't cause any problems for you folks. Would it?
