Can you explain what you mean with running two DBs in embedded mode?
What I want to make sure of, is that you don't run two Derby instances (two 
JVMs) against a single database directory.

Also, have you tried using the new 10.4.1.3 release?
If you try, start with a fresh database. Upgrading Derby will not fix the 
database if it has already been corrupted.
