For lack of a better idea where to look, I started looking at the 
FormatIdStream allocations for the Clob.  I saw that there was only one 
allocation for Derby3650FullRepro.java which happened on openCore() and two for 
UnionAll.java which happened on each of the next() calls.  Not sure if this is 
relevant but am attaching the traces in case someone is interested.
