I've experienced the same since upgrading to Feisty (I did not have this problem on Edgy).
Files in ~/.Trash do now show up when the Trash applet is launched. However, files in .Trash under / or any other partition DO show up in the Trash applet. The only ones that don't show up are those in ~/.Trash. My home folder is in a separate partition encrypted with encfs, meaning it's a FUSE filesystem.
