I did have the same problem. All filters where working when i apply it manually and i did not work when a new mail comes in.
i was able to fix it when i enable "Apply filters to new messagesin inbox on this server" available in the following path "Edit-> Preferences-> Edit(Account Editor)-> Receiving options". IMHO, this option needs to be enabled by default which is not the current case.
