I've found a solution to this problem. Change the value of the gconf property '/apps/notification-daemon/theme' to 'standard' (instead of 'ubuntu'). Then the notifcation popups will use the default look instead of the Ubuntu look - one of the results being that they follow your selected colour scheme better.
