This may be a configuration issue. Please open the Edit menu, select preferences and then choose the tab "behavior". Is the checkbox in front of "Always open in browser windows" checked? If it is, uncheck it and close the preferences window. Now if you use "connect to server" a new window will be opened with the files on that server.
With "Always open in browser windows" only a shortcut to the server is created, which you can see in the side pane (use the View menu, then select side pane to open the side pane, if you don't have it).
