You have been subscribed to a public bug:

When re-enabling previously configured custom visual effects settings,
the virtual desktop sizes are always reset to a single row.

Steps to reproduce:
1) Go to 'System -> Preferences -> Appearance', tab 'Visual Effects' 
2) Set the Visual Effects settings to 'Custom'
3) Click the 'Preferences' button to open the CompizConfig Settings Manager
4) Go to 'General Options', tab 'Desktop Size'
5) Set the horizontal and vertical size to 2
6) Click 'Back' and then 'Close'. You will now have a grid of 2x2 virtual 
desktops
7) Set the Visual Effects to 'None' again.
8) Set the Visual Effects to 'Custom' again. You will now have 1x4 virtual 
desktops, not the 2x2 you previously configured.

This can be repeated for 3x3 virtual desktops, which results in 1x9
virtual desktops. Setting 2x3  virtual desktops results in 1x6 virtual
desktops. Etc. etc.

So in general, H x V virtual desktops will be reset to 1 x (H * V)
virtual desktops when re-enabling custom visual effects settings.
