So I grepped $HOME/.local for x-extension-pdf and found a $HOME/.local/share/mime/application/x-extension-pdf.xml, which I've deleted. After doing "update-mime-database .local/share/mime/", gvfs- info reports the right info and the thumbs generate and display correctly in nautilus.
