Not sure if I'm seeing the same problem, but here's what I can reproduce
on Hardy with gnome-applets 2.22.2:

Follow the steps to create a location with a timezone.  After logging
out / restart / etc, click on clock applet, click the "edit" button next
to "Locations".  From the "Clock Prefered nces" window, select your
newly created location and click "Edit".  In the window that pops up, a
different timezone is listed than what was entered (in my case
"Asia/Riyadh" instead of "America/...".  Exiting from this window and
clicking "Edit" again will re-open a window, this time with the correct
timezone listed.
