I've noticed this too, albeit in an old version

$ lsb_release -rd
Description:    Ubuntu 7.10
Release:        7.10

$ apt-cache policy gnome-terminal
gnome-terminal:
  Installed: 2.18.2-0ubuntu1
  Candidate: 2.18.2-0ubuntu1

I normally use US English Dvorak and add US English for friends using my
laptop. I use the Keyboard Indicator 2.20.0 panel to switch layouts.

It seems like the ctrl keys use the mapping of the first keyboard in the
Keyboard Preferences -> Layouts list.

If I have the layouts listed in order dvorak, qwerty and the keyboard
indicator says USA then pressing physical_Y displays 'f' and pressing
Ctrl + physical_Y prints '^F' in gnome-terminal. If I switch to qwerty
using the panel (panel changes to USA_2) physical_Y prints 'y' and Ctrl
+ physical_Y prints '^F'. Repeating a similar experiment with layouts in
order qwerty, dvorak produces the opposite results. The layouts appear
to be sorted in the order they are added.
