I had the exact same problem, but installing Medibuntu (https://help.ubuntu.com/community/Medibuntu) got the problem go away. As i see it is not at real bug (at least my problem wasn't) but at GUI problem/bug. It maybe be a good idea to tell the user that he's newly defined format present is not available to Sound Juicer and therefore doesn't appear in the list (even thought it is marked as active).
In my case i added the present for mp3 with these specifics: Profilename: Cd-kvalitet, med tab MP3 Profildescription: Konverterer til lyd af cd-kvalitet, men med en komprimeringskodek med tab. Benyt denne til cdudtrækning eller radiooptagelser.
