SOLVED

I've found the solution to my issue here :

First I backup the entire .evolution folder (just in case) : $ cp -R
.evolution .evolution.bak

Then I rename (I could have deleted it) the ev-summary file of one of
the impaired folder, so that Evolution does not find it anymore when it
starts.

Example: 
"Copains-amis.ev-summary" renamed to "Copains-amis.ev-summary.bak"

When Evolution restarts, it (re)synchronises which means (re)creates the 
summary according to the folder content.
It works : I have recovered the five something thousand mails.
