I also can not reproduce with 0.12.0-0ubuntu1. When I run tomboy --debug --search &> tomboy-debug.txt from the command line Tomboy starts as expected (with search window open, and panel icon). When I close the search window Tomboy is still running in the panel (correctly).
And the debug file is the same empty file that Pavol attached.
