Thanks for investigating this.
Using "mozilla-thunderbird -mail %s" command under System > Preferences > 
Preferred Applications > Mail reader > custom indeed solves this bug.
But after changing this and clicking Tools > New Message in Firefox both the 
folder window and the compose window of Thunderbird appear. Only the compose 
windows should appear in this case.
Changing the Preferred Application command to just "mozilla-thunderbird %s" 
solves this!

A user should not have to alter this command to make firefox work,
instead gnome-default-applications-properties should use the "mozilla-
thunderbird %s" command by default. This is also related to bug #38730.
