I have a similar configuration. Under /media I have mounted 3 ntfs partitions which have lots of files on it. My entire music collection is located on one of the ntfs partition which is accessed by amarok and therefore apparently by gamin. I am quite sure that I noticed high cpu usage one time after I copied a (small) file from one of my ntfs partition to my root partition using Krusader.
