Hi there, having or had the same problem. I've backed up all my evolution under Intrepid and once I imported it back in Jaunty I had this stange problem of not receiving all mail!.
I checked my mailbox sizes but all are below 1 Gig so there should be no size restrictions. It was quite strange as many mails with large attachment did get though but little ones not. After reading the comments I checked my Junk folder and disables the BOGOFILTER Junk plugin. What the heck happened to you plugin? Why do I have to sort them all now? Well now I will go through the mails and see I've Evolution downloaded all or only some.
